Davidoff Madison. Quick walk...53rd and Madison Ave. They have Feral Pigs in stock too from what I saw last weekend. Nice selection of everything...
Cigar Inn is on the Upper East Side...
If you brought cigars with you, Merchant's Cigar on the Upper East Side because there is no cut fee and is a bar.
Nat Sherman's is okay.
I'd go to Davidoff for the ambiance...smoke area, lots of eye candy with ST Dupont stuff.

ckay nailed it.
There is one downtown in the financial district that is pretty cool, but for the life of me I can't remember the name.

Just an add in for other people looking around in Manhattan:
Nat Sherman should not be underestimated, if for no other reason than you might get a chance to chat with Mike Herklots - who probably know as much about cigars as anyone else on the planet. It's on E42nd, and 5th (you can't miss it - trust me).
There is also the Carnegie Club on W56th (I forget the cross street), which is very pricey, but nice to visit at least once.
Cigar Inn is my favorite place in the city - the lounge in the back has windows that overlook a garden, and it's generally a great place to relax. They have a very solid selection, but I would definitely recommend trying their house blend, which is above average as house blends go. 2nd Ave between 53rd and 54th.
Cheers.

I second Cigar Inn on 2nd ave, it’s also BYOB with a great liquor store next to it. There’s also Barclay Rex downtown, they moved to a new location on Pearl Street, lounge in the basement. They opened a Davidoff in the World Financial Center mall by the World Trade Center, good seating but not much of a view. Brandy Library has some tables outside to smoke at, the food (mostly appetizer-type) is good and the booze selection is ridiculous.
